わかりづらいですよね。
おそらく一番の違いは、自作アプリが oAuth を使うか、使わないかだと思います。
・新規アプリ → 初回のクライアントキーと秘密鍵の作成。ついでにアクセストークンも作成できる。
・API で登録 → 事前にクライアントキーと秘密鍵が必要

> サイト」に何を入れていいかが
> 良くわからない
一般公開するアプリでなければ「空で大丈夫」です。
作成したアプリが oAuth でユーザーからアクセストークンを取得する場合、アプリのクライアントキーと秘密鍵が必要になります。
無事アクセストークンの発行後、ユーザーの「承認済みアプリ」一覧に追加されるのですが、その一覧のリンク先が「アプリのウェブサイト」に記載した URL になります。
